The history of this temple is related to Vakkayil Kaimal, who was a very prominent ruler in Ponnani taluk. The fishermen fishing out in the sea, caught a very big fish, and they brought the fish to show Vakkayil Kaimal.  They cut open its stomach, and found four stone idols belonging to the Dwapara age. This phenomenon was analyzed through astrological prasnam and it was found that the idols were the ones adored by Lord Krishna and was the idols of Sree Rama, Bharath, Lakshmana and Shathrughana, sons of Dhasharatha. The idol of Sree Rama was installed at Thriprayar, Bharath at Irinjalakuda, Lakshmana at Moozhikulam and Shathrughna at Payyammel on the very same day. Payyammel temple, which was a Mahakshethra (the great temple) was destroyed by the Dutch invasion, and later on the idol was found from the temple pond. This temple was under the control of Payyammel Illam from its beginning, and after re-installation of the deity, it got under the control of Nedumbilli Mana, and the temple thanthri belongs to this mana itself. Now the Shathrughana Seva samithi elected from among the local devotees governs the temple. The installation day is observed on the Mageeriyam star day during the Malayalam month of Medam. The six-day temple festival starts by a flag hoisting on the Pooyam star day in the month of Kumbh, and on the fifth day "Pallivetta" is observed.
