The roof of the sanctum sanctorum is covered with copper plates. The outer structure of the temple, the flag post, the Anakottil and the ornamental gateway are built with great architectural beauty.  The walls of the outer structure of the temple are decorated with depictions of Dashavatharam and the figures of many Gods and Goddesses while the Gopuram (gateway) more has the lord in the posture of Anathashayam depicted on it. Legend has it that Lord Mahavishnu as Vaikundanathan was consecrated here by Neelamana Thanthri Shambhu Nambuthiri as it was suggested by the astrological consultation held by him to find a means of begetting sons. Two sons were born to him with the blessings of the Lord and they were named Vaikundan and Krishnan. This has led to devotees worshipping the lord here as Santhanagopala Moorthy. Devotees from far and near come to this temple to worship the Lord for begetting children.  The main offerings include Palpayasam, Unniyappam and Muzhukapp. The annual festival is celebrated in the month of Medam. It begins on the day of star Revathy and concludes with Aarattu on the day of star Punartham. Special offerings during the festival are Dashavatharam Charthu and Ponkala at the sanctum of the Goddess.  The rituals during the festival follow tantric norms. During the festival temple arts like Kathakali, Chakyar Koothu, Ottan Thullal and Sopana Sangeetham are held without fail. Apart from the annual festival the temple also observes the Ramayana month, Ashtamirohini, Nira Puthari, Sapthaham, Sahasra Kalasham and Laksharchana. The management of the temple is carried out by the Vaikundapuram Temple Trust. Neelamana Unnikrishnan Namboothiri is the chief Thanthri. There is a Temple committee to manage the festivals and related rituals. The Temple Trust is headed by Jyothisharathnam Prof. Neelamana V.R. Namboothiri as the president and Neelamana K.
